Gundam Build Fighter bercerita tentang simulasi pertarungan gundam yang dinamakan Gunpla Battle. Tokoh utamanya bernama Sei Iori, anak dari seorang juara dunia Gunpla Battle. Dia memiliki keahlian membuat sebuah gunpla yang sangat bagus namun sayang keahlian bertarungnya sangat lemah. Suatu hari dia bertemu dengan seorang misterius yang memberikan dia sebuah batu permata. Seseorang itu berjanji akan selalu membantunya, kapanpun dan dimanapun Sei berada.
